You can simply pass in the files you explicitly want to transform
instead of a directory, e.g. by using 'find' (or whatever its Windows
counterpart may be) to create that list.

On the downside, excluding directories with find is surprisingly
difficult, especially because -prune doesn't appear to work as
documented (or I'm too dumb to use it). Here's an example that works
for me:

qftest -batch -gendoc -... `find . ! -wholename ./excluded/\* -name \*.qft`

You may be better off creating a temporary directory with just the
files you want. Using tar to copy the files work well because it has
excellent include syntax. Alternatively, copy your whole directory
tree, remove what you don't want, create the docs, then remove the
temporary files.
